Very weird behaviour now! logged in with an email address and it actually logged me in with my facebook ID which has a completely different email address

That is perfectly good, because JFBC maps your Joomla/CB User (and therefore email) with your FB User and its corresponding email.

I'd suggest 2 things:

1. disable SEF (or any other URL Rewrite) until you have finished building the entire website.
2. check the previous template, it had a JS error, which might be related to the issue somehow

still not working with default template and all url rewrite and sef turned off. I must have clicked on the facebook button before when I thought it had mapped the wrong ID.

I just registered with a regular user, without connecting it to FB and it doesn't work for me either with the current template.

I PM'd you the JS error I see, maybe is is related...

I just tried the following:
Template = Beez5
Firebug reports no JS errors on load
SC Login allows login by username but not email address
CB Login allows login by email address
Conclusion...it is not the JS error or the other template and must be the way that SC Login module is mapping the login fields.

the last time you changed to Beez5, I was able to login with my email account (the one I registered with).

btw, I can still login through SCLogin with my username, although you showed me you have set it to email only.

That as been the case all along. SC Login seems not to refer to the CB settings at all. It allows login by username but not email. I have just tried setting CB to allow login by email or username and SCLogin still allows login only by username but not email.

would it be possible to set my user as administrator so I could try and investigate the problem?
