I seem to have issues where the site takes forever to login with Joomla 3.3.6, Jomsocial 3.2.1.5 and JFBConnect 6.2.2
I have tested with beez template to make sure it wasnt a template issue, I have tried with cache off and on, and by removing the facebook social stream was able to get it down from the 15 seconds it was taking to load.

Also have some pages where the login screen wont go away after clicking on login with facebook button.

To re-create that issue I have found you can go to page being not logged in

Click add as friend so the login popup comes up, login with facebook, and watch the box stay up. You can see in the background behind the box, that it is actually logging in.

Any suggestions would be much appreciated.

10+ seconds is longer than it should take, but there's many reasons that could occur. In general though, there's a lot of communication that takes place between your server, the clients browser and Facebook itself. Depending on the location of the user, the location of your server, and the closest Facebook server, a few second turnaround can be normal. Anything under about 5 seconds is 'good', but it's possible that the full login process can be 1s or less.

Some things to speed up the login process with configuration settings in JFBConnect (in general priority):
* Set the "Enable Debug Mode" setting to "No".
* Set the "Enable Caching" to "Yes" and set it to a value of 15 or more (that's in minutes).
* Enable Joomla's caching system to "Conservative" with a value of 15 or more
* Disable some import values in the JFBConnect -> Profiles area. Things like downloading the avatar and cover photo can take extra time as each image needs to be resized, processed and saved to your system. Importing profile fields has a minimal impact on registration speed.

The login popup you're using isn't the one from JFBConnect, it looks to be the one from JomSocial. There's not a way that we could make it disappear as we don't have control over it at all. It's possible we could increase the z-index of the popup that goes behind it, but that's all the control we have over things if you're not using our login module.
