That's what we recommend, actually. You should only have one Facebook Application ID for your site. However, you should make sure that the other extension is not including and re-initializing the Facebook Javascript library on your pages using that ID. JFBConnect already includes the Javascript library, and duplicating that again will likely cause issues.
