K2 is limited in where we can automatically add the buttons. We use a content plugin to add the buttons and those can only prepend or append to the article contents, and that contents includes extra things like the author bio and other stuff.
If the Top or Bottom locations don't work, then you'd need to modify your K2 template files and add the {JFBCLike}{JLinkedShare} etc buttons wherever you want them to go which will give you much more flexibility, but will require a little extra work.
As for the comment box, you are correct, there's no way to override the styles of the comment area as that's controlled by Facebook.
