Yes, you can easily set JFBConnect to automatically add the Like button or Comment Box only to specific categories or even to just specific articles. Our social configuration options are very easy to use, but very flexible for the type of behavior you're looking for. For automatically adding the Like button, you'd be most interested in the Content Plugin (which comes with JFBConnect). You can see how it works by watching the short video on that page, especially around minute 2:30.
