Facebook recently re-jigged their whole commenting system. The new way they do it is showing the 'relevant' comments at the top. This is determined by who's viewing the comments (their friends comments will usually show first), what comments have been liked, and also some ordering based on age.
The previous comment box showed comments in reverse chronological order. There's currently no way to force this view, but it's been requested of Facebook to add a sorting ability for the admin to choose a default sorting order, and we're hopeful it will be implemented in the near future.
Regarding notifications, when a user responds to a comment, the original user should get a notification in Facebook automatically that their comment was responded to. This cannot be handled by JFBConnect simply because not all users that comment have to approved your application. If they don't approve, we can't email them. This ability to email all users in a comment area (who have approved your site's application) is something we're investigating, but have not determined when it may be available.
