Ah, thanks for the explanation. From that description, my best guess is that JFBConnect (or it's plugins) are enabled properly. Please check the JFBConnect Overview page and mainly ensure that the "Required Extension Check" area indicates know errors.
In particular, make sure that the Plugins are enabled according to the configuration guide on this page:

If everything is working correctly there, try moving the JFBConnect Authentication plugin to be ordered as -100, so it fires first and order the Joomla User plugin to -100 and the JFBConnect User plugin to -99, ensuring their ordering and that they fire before all other user plugins.
