Check your plugins. Some of the plugins are required for registering, but can actually be disabled when a user's simply logging in (depending on your configuration).
My guess is that, somehow either the JFBConnect User or Authentication plugins are disabled. Also, check to make sure the ordering of the User plugins is correct (Joomla has a lower number than the JFBConnect one). Finally, if none of that helps, try the following:
1) Set the JFBConnect Authentication plugin ordering to -100 (making it the very first plugin to fire during authentication)
2) Set the Joomla User plugin to -100 and the JFBConnect User plugin to -99. This will guarantee that these fire in order, and are the first ones to fire.
The above makes sure that if you have some other authentication or user plugins that are causing issues, that they'll cause those issues after JFBConnect is done.

Your issue sounds different on the face of it, because it sounds like the Login With Facebook button isn't registering users at all. Clicking the "Register for this Site" link simply runs the user through the normal Joomla registration process. So, the fact that that works, doesn't really tell us much. However, even though it's different, I'd recommend the exact same steps as above.
Additionally, I notice you are using the Share button on your site. That button uses Facebook's old library which is incompatible with their new one (which we use). You will need to disable this button to prevent issues with Facebook Connect. For more information, see:

Both of your requests are built into JFBConnect, once we get beyond the issues you're having. The only difference is that we don't do a pop-up for users that are logged into the site already, but bring them to another page. Just so you know.
You're pictures look fine, so I'd recommend disabling the share button and doing step #2 above.
