Can't get logged in panel to show on most pages

The page you linked to seems restricted, so I can't see what you're talking about specifically.

What your describing sounds like the Bootstrap Javascript library may not be properly including on all pages. Please check your JFBConnect -> Configuration settings and try enabling the "Include jQuery/Bootstrap" setting, which may fix your problem.

Also, the Logout View Setting tab doesn't seem to change anything on my site, so I can't work out how to get it working on all pages.

I'm not sure what setting you're talking about here. Can you explain more about what you're expecting or configuring?

Also, can you set the logout redirect to a URL, or does it need to be a menu item?

It only works with menu items. However, you should be able to create an "External Link" menu item and configure SCLogin to use that. Even though the type is "External Link", it can be a link to any page of your site as well.
