In testing my site, I noticed that if I log out I can still leave Facebook comments and likes. If I go to Facebook and log out, then those fields disappear. Is there a way I can have JFBConnect parts only appear when the user is logged in to the site, even if the user is logged in to Facebook?

No, unfortunately there isn't. The Facebook comment/share features are provided by Facebook and they only care if the user is logged into Facebook. There's no way to disable the Commenting if the user isn't logged into your site. That's simply a requirement by Facebook because they just want users logged into 'them'.
